What exactly do you mean by "increment backup of emails"? I assume you must be using pop3 protocol for mail, so all your emails will be stored in ~/.thunderbird/rqxrmg4n.default/Mail/subfolders, (your alphanumeric.default profile folder will be different to mine shown here).
If you backup regularly your /home to another disk or somewhere else, using rsync or similar application, those mail folders will only be copied to the backup if they have changed.
